It is better to use FastStone Capture. Version 5.3 is the last freeware version, and adequate for what you need.
Use custom selection (Shift+C), followed by Crop (Ctrl+Y).
Try VLC media player.

Make sure you're using the 64-bit version. It is significantly faster at loading large images than the 32-bit version.
Then you were probably not loading the full image. That is why there are the options to load half-sized or embedded preview images.
If you want to work with RAW images, use a proper photo editor....
I see big differences depending on the options used in Settings, Plugins:
Try to load embedded preview image (if available)
Try to load CRW/CR2 using Canon DLLs
Load half size image...

You could also attach a sample file for us to confirm it.
After inverting the colours, save the file, then it should be OK the next time you open it.
The ratios for the square root of 2 were added some time after version 4.44, but there is no option to add your own custom ratios.
As far as I know, one cannot add new custom ratios. You get just one, which can be changed, and is remembered by the dialog.
