I view a picture in irfanview and it's auto rotated correctly. I then "save as" to a new folder and when I view the new image it is rotated by 180 degrees. That is the image itself has been saved rotated 90 degrees and then the auto rotate feature rotates it a further 90 degrees. My current work around is to turn auto rotate off before loading the image Then do the "save as".

You need to tell us a bit more. Are these Jpeg images? If so press E to open the Exif dialog and tell us what it says against Orientation both before you do the Save As and afterwards when you load that saved file again.
When doing the Save As check Show options dialog at the bottom and look in the JPEG/GIF save options to see whether or not Reset EXIF orientation tag is checked.
