I am using the batch cropping tool however you can only specify the start corner. I need it to crop from the middle of the image. I cant put an x-pos and y-pos because each image is different dimensions. Any ideas?

Are you trying for some aspect ratio on random sized images? Or are the images just portrait and landscape with the same basic dimension?
Are these all JPGs? You might try JPEGCrops, which can best fit the cropping area to the center and do crops in batch if needed.
